: software for identifying and correcting genotyping errors in microsatellite data
نویسنده
چکیده
DNA degradation, low DNA concentrations and primer-site mutations may result in the incorrect assignment of microsatellite genotypes, potentially biasing population genetic analyses. MICRO CHECKER is WINDOWS ®-based software that tests the genotyping of microsatellites from diploid populations. The program aids identification of genotyping errors due to nonamplified alleles (null alleles), short allele dominance (large allele dropout) and the scoring of stutter peaks, and also detects typographic errors. MICRO CHECKER estimates the frequency of null alleles and, importantly, can adjust the allele and genotype frequencies of the amplified alleles, permitting their use in further population genetic analysis. MICRO CHECKER can be freely downloaded from http://www.microchecker.hull.ac.uk/.

megasat: automated inference of microsatellite genotypes from sequence data.
megasat is software that enables genotyping of microsatellite loci using next-generation sequencing data. Microsatellites are amplified in large multiplexes, and then sequenced in pooled amplicons. megasat reads sequence files and automatically scores microsatellite genotypes. It uses fuzzy matches to allow for sequencing errors and applies decision rules to account for amplification artefacts,...
متن کاملUse of Microsatellite Polymorphisms in Ovar-DRB1 Gene for Identifying Genetic Resistance in Fat-Tailed Ghezel Sheep to Gastrointestinal Nematodes
This study was designed to identify genetically resistant animals to gastrointestinal nematode (GIN) infections using microsatellite polymorphisms of Ovar-DRB1 gene in Iranian Ghezel sheep breed lambs. In the present study 120 male Ghezel lambs were at 4 to 6 months of age randomly selected from six different sheep flocks in East Azerbaijan province (n=20 per flock). These lambs were naturally ...
متن کاملHow to track and assess genotyping errors in population genetics studies.
Genotyping errors occur when the genotype determined after molecular analysis does not correspond to the real genotype of the individual under consideration. Virtually every genetic data set includes some erroneous genotypes, but genotyping errors remain a taboo subject in population genetics, even though they might greatly bias the final conclusions, especially for studies based on individual ...
متن کاملSequence analysis Discretized Gaussian Mixture for Genotyping of microsatellite loci containing homopolymer runs
Motivation: Inferring lengths of inherited microsatellite alleles with single base pair resolution from short sequence reads is challenging due to several sources of noise caused by the repetitive nature of microsatellites and the technologies used to generate raw sequence data. Results: We have developed a program, GenoTan, using a discretized Gaussian mixture model combined with a rules-based...
متن کاملMicrosatellites behaving badly: empirical evaluation of genotyping errors and subsequent impacts on population studies.
Microsatellites are useful tools for ecological studies because they can be used to discern population structure, dispersal patterns and genetic relationships among individuals. However, they can also yield inaccurate genotypes that, in turn, bias results, promote biological misinterpretations, and create repercussions for population management and conservation programs. We used empirical data ...
